Yes they are supposed to hit the glass.
The rubber sleeves should be right at the end of the rod and they are there to stop the rods sliding out when the playfield is up and testing on the backbox.
There should also be a short plastic spacer between the frog and the pivot bracket.
I don’t think they’re supposed to hit the glass. The stopper should be set so that they don’t quite reach the glass. I use an electrical connector block to make a better stopper under the playfield and a flipper mechanism pivot bushing as the spacer under the frog.
